  I'd like to be able to end a connection without closing the window but there doesn't seem to be any way to do that - other than waiting approximately 5 minutes. How about adding a command to end the connection but leave the window open?

  You can use the Send FTP Command command in the Remote menu to send a "QUIT" command; that will disconnect your session.
