    Can one set certain files/folders on one's Mac to not be uploaded to the server?

    he main use I have for this is to create an empty folder (or just some file with same name as folder on server) that does not overwrite the server folder of the same name.

    No, there isn't a way to tell Fetch to not upload certain files or folders (if you are mirroring a folder that contains them). Is there a reason why the files or folders can't be kept outside the folder that gets mirrored to the server?

    Say that you don't want to overwrite the logs or mail file on the server?

    Fetch will only overwrite those files if newer files with the same name exist in the source folder that you are mirroring to the server.
