Just so ya'll know, I found a solution that works for me even though I am just synchronizing one folder. Let me explain.
I want to synchronize a few folders/documents that are in different locations on my machine (bookmarks file, resource directories, web files). The way I was able to do this was by keeping everything in one folder and moving aliases of these files to the locations that I need them.
One great example was my bookmark file. It obviously needs to be in a specific spot. I moved the file to the synch folder and put an alias where IE looks for it.
