The problem with custom reordering is a known issue. The system software that Fetch uses for file lists on OS X does not have a concept of custom item ordering -- it expects everything to be sorted. It will take a change in OS X or a significant work-around to restore that functionality.
In the meantime I will investigate the problem with the menu not matching the window order, the problem with sort order not being saved, and change the help text.

I'm running 4.0.1 in OS X, and ever since I started using Fetch in X, I have been unable to re-order the shortcuts list. When I open the list in the shortcuts window, I can sort it by name, etc. and the list order changes in that window. But it never changes in the File / Open Shortcut dropdown list, and when I go back to the shortcuts window later the order I left it in is not saved. I even tried sorting that window order and then going to File / Save, but that doesn't help either.
The help file states:

Shortcut lists can be sorted by clicking on the column headings. In System 7.5 and later, you can reorder them by dragging individual shortcuts to new positions in the list (note that sorting the list results in the loss of any custom ordering you may have done). Individual shortcuts can be cut and pasted or dragged between shortcut lists. The entire lists can be saved (with Save from the File menu) and opened (with Open… from the File menu).

But this doesn't work for me. Is this a known issue with v4 or am I missing something obvious?
Otherwise everything works great.
