    How do we add new folders to the main directory that are accessible only to the customer
    ?

    You would use the New Folder button (or the New Folder command in the Remote menu) to create a new folder. Depending on the server you may be able to select the new folder, click the Get Info button, and adjust the folder's permissions to restrict it to your use. If that does not work I would contact the server administrator for instructions specific to your server.
