Well, looks like I'm answering my own question :o
It turns out it was as simple as unchecking "Add .txt suffix to Text uploads" in the Uploads tab of Preferences! Funny, I don't remember having to do that in the previous version I had (3.0.3).Originally posted by Jonathan Cooper:

Every time I upload an HTML file (e.g. "index.html") it ends up on the server with a ".txt" added (e.g. "index.html.txt"). This happens whether I use the "Put Files..." button or just drag files/folders from the Finder to the Fetch window. It didn't happen when I used Fetch 3.0.3 on OS 9. How do I stop this happening? Thanks.
