I have exactly the same problem with my preferences not being saved since upgrading. I did, however, figure out that I can drag files to the border of my window, rather than inside the window, and it will upload them.

Have you unchecked "Use Internet Config" in the General section of Preferences? OS X won't let Fetch save some preferences using the Internet Config programming interface, and so those settings don't "stick" unless "Use Internet Config" is unchecked.
I'm working on Fetch 4.0.2 for a test release in March. It fixes the 10.1.3 drag and drop problem, and I'm working on the BBEdit issue.
